My Nobody Would Be Roxani, Or Possibly Rixareth.
You know, Otacon would be sort of delightful as the Doctor's companion. He would be so fascinated by everything. (He would also be terrified, but he would never be able to leave the Doctor, on account of having fallen madly in love with the TARDIS.)
Other possible companions for the Doctor (I've posted on this topic before, of course, but the possibilities are never quite exhausted): Sora, Riku and Kairi. The trio have been planning for years to build a raft and sail away from Destiny Island together. One night, their island is overrun by Heartless and swallowed up by the darkness. Sora, Riku and Kairi are standing back-to-back-to-back on Riku's favourite part of the island, slashing ineffectually at the little shadowy creatures with their wooden swords, and just when all hope seems lost a blue box materialises before them.
Riku doesn't trust the Doctor at all; he's convinced that he is the one responsible for the destruction of their home. Sora trusts him completely, though, and Kairi, despite some initial wariness, seems to like him, so Riku rolls his eyes and steps into the TARDIS. Just to make sure his friends don't get themselves killed.
...hey, wait. This is completely unrelated to the characters-as-the-Doctor's-companion subject, but does Riku have a Nobody? (Kixur? Kirux?) Surely it would make sense. He did have the Heartless symbol on his chest in the first game, so I sort of assumed there was at least a period of being a Heartless. (I was going to say 'a period of Heartlessness', but of course the Heartless aren't heartless. It's the Nobodies that don't have hearts. In fact, Nobodies are just, er, bodies. DEAR KINGDOM HEARTS: YOUR NAMING SYSTEM MAKES PRECISELY NO SENSE.)
OTHER CHARACTERS WHO SHOULD BE THE DOCTOR'S COMPANION: DONNA NOBLE.
YES, SHE IS A CANONICAL COMPANION, BUT SHE SHOULD BE HIS COMPANION ALL THE TIME.

Unrelatedly: yesterday, when I posted my ill-advised Captain John Hart: Team Rocket Agent manip,
dracothelizard asked who his team partner would be.
The obvious answer was 'Suzie Costello'.
They've never met in canon, of course, but I have a feeling that they could make a rather marvellous team. Jack's Houndoom, Gwen's Eevee/Flareon, Ianto's Aerodactyl and Owen's Carvanha had better watch out. (Tosh's Porygon lives in the computer system, so it's probably safe. UNTIL HART AND COSTELLO INFECT THE TORCHWOOD COMPUTER SYSTEM WITH A VIRUS AND IT EVOLVES INTO PORYGON-Z, OH NO.)
On an even less related note: this morning, I received a large envelope in the post.
It contained a High School Musical paper plate and nothing else.
Most perplexing. (

Troy looks like a Hobbit on it and I don't know why.

I think he was just filled with dark power, hence commanding the Heartless. Like Maleficent.
Or you could say,

that it wasn't really Riku then.
It was Ansem, of course. Or rather Xehanort. Or whatever. And so that Riku did have a Nobody, and the Nobody was Xemnas, because Riku was in the back of his brain the whole time.
I did at one point make Nobody names for all the characters I played in Jaded Eden, just in case. (Quistis's didn't work. Zuko had a very serviceable Kozux. But it was Ollie Queen I was best-pleased with, because working with Oliver, I could create the fantastic Vixorel.)
Sadly, "Patrick" is too loaded with consonants to properly Nobodise. "Kadrin" is pretty much the same.

Hmm. 'Drixank' and 'Krandix' can be pronounced, at least, but they do sound rather silly. The best I can get out of 'Patrick' is 'PTRACKIX WITH A SILENT P', however, which, er, doesn't really work at all.
Vixorel is a brilliant name.

I had Reaction Commands worked out for them, too; no, wait, I'd stolen existing Reaction Commands. Saionji's Nobody had Duel Stance. Vixorel was basically just Xigbar all over again.

(Axel as Reno's nobody does work worryingly well. It is a shame that Kingdom Hearts II obviously got Axel's name wrong. (Xehanort's Nobody's name comes from Xehanort's pseudonym, so I suppose it's conceivable that Axel took his name from a false name Reno used, but surely in that case it would be an x-enhanced anagram of 'Leonard Wangtabulous'.))

The Janitor tags along by clinging to the outside of the TARDIS, just so he can continue to mess with JD. Alternatively: there is someone who looks and acts uncannily like the Janitor on every planet they visit. JD finds it most disconcerting.

But in all seriousness, YES THE JANITOR NEEDS TO JOIN THE TARDIS CREW. Consider the Janitor vs. the Daleks; they'd be all "Exterminate" and he'd be unfazed and just carry on mopping, then he'd be like "Oh yeah, did you drop this?" and pull out some small but vital Dalek component without which they instantly explode, and right then the Dalek explodes.

And if we're on the subject of crossfandom companions, I want to nominate the Fighting Agathons from Battlestar Galactica, because the Doctor really needs more kickass married couples in his life who won't stand for his repressed longing. Also because facing the cybermen would be hilariously problematic. I can see it now: "For the last time, Karl, they're not people. Er, no offense, Sharon. You know what I mean! Seriously, stop that. I can't take you anywhere!"
